The result is that my emails for the last 5 years have all come up in the inbox including all the mails I deleted totaling over 17,000 mails. I have been refiling and deleting diligently and am now down to some 3,000 SCA digests. It seems ashame to delete the majority of these as I don't need them.

I don't need the digests, but you should be able to go into your home folder and back up the mailboxes: Macintosh HD (or whatever you have named your primary drive) / Users / suey (or whatever your user name is) / Library / Mail / Mailboxes /

Mailbox documents will probably be the large files beginning with the expression POP; you should be able to determine their size by right-clicking or control-clicking and scrolling down to "Get Info" in the resulting pop-up menu, or by single-clicking to highlight, then going to Get Info under the File Menu.

You can also get Apple's Mail client to export these as text documents, or compress them as zip files.
